止まる vs 止める

止まる is what a thing does by itself (電車が止まる, the train stops); 止める is what you do to a thing (電車を止める, you stop the train). The trap is that 止める is also read やめる, and with that reading it means to quit or give up something — so 止めます can be とめます or やめます depending on context, which is why writers often spell the quit meaning in kana.
When to use each
止まる
とまる
Use 止まる when the thing that stops is the subject and nobody is named as doing it: vehicles halting, clocks running down, a machine dying. It takes が, never を.
急に電車が止まりました。
きゅうにでんしゃがとまりました。
The train suddenly stopped.
この時計は止まっています。
このとけいはとまっています。
This clock has stopped.
止める
とめる
Use 止める (とめる) when someone brings something to a halt: parking a car, turning off running water, stopping a person from leaving. It takes を. Written the same but read やめる, it instead means to quit or call something off.
ここに車を止めないでください。
ここにくるまをとめないでください。
Please don't park your car here.
水を止めてから出かけました。
みずをとめてからでかけました。
I turned off the water and then went out.
Sentences where only one works
雨が止みました。
あめがやみました。
The rain stopped.
Rain and wind stopping uses 止む(やむ), not 止まる — 雨が止まりました sounds wrong to a native ear.
警察が車を止めました。
けいさつがくるまをとめました。
The police stopped the car.
Someone is doing the stopping, so を with 止める. 車が止まりました means the car simply came to a halt, with no agent.
たばこを止めました。
たばこをやめました。
I quit smoking.
Same kanji, read やめる: quitting a habit, not physically halting anything. 止まる cannot express this at all.

止まる takes no を. With 車を you must use the transitive 止める.
会社を止まりました。
会社を辞めました。
Learners reach for 止まる for quitting. Quitting is やめる — written 辞める for a job, 止める or kana やめる for habits.
バスがここに止めます。
バスはここに止まります。
The bus stops by itself, so the intransitive 止まる. 止めます would mean someone else brings the bus to a halt.

Does 止める mean park or stop?
Both. 車を止める covers bringing a car to a halt and leaving it parked; for parking in a lot specifically you will also see 駐車する.
How do I know if 止めて is とめて or やめて?
From the object and context. A physical thing (水を止めて) is とめて; an activity or habit (けんかを止めて) is やめて. Because it is ambiguous, the quit meaning is very often written in kana as やめる.
Can I say 雨が止まる?
No. Use 雨が止む(やむ). 止まる is for things like trains, clocks and machines.
